简介:High-densitytilingarraysprovidecloserviewoftranscriptionthanregularmicroarraysandcanalsobeusedforannotatingfunctionalelementsingenomes.Theidentifiedtranscriptsusuallyhaveacomplexoverlappingarchitecturewhencomparedtotheexistinggenomeannotation.Therefore,thereisaneedforcustomizedtilingarraydataanalysistools.Sincemostoftheinitialtilingarrayswereconductedineukaryotes,dataanalysismethodsarewellsuitedforeukaryoticgenomes.Forusingwhole-genometilingarraystoidentifypreviouslyunknowntranscriptionalelementslikesmallRNAandantisenseRNAinprokaryotes,existingdataanalysistoolsneedtobetailoredforprokaryoticgenomearchitecture.Furthermore,automationofsuchcustomdataanalysisworkflowisnecessaryforbiologiststoapplythispowerfulplatformforknowledgediscovery.HerewedescribeTAAPP,aweb-basedpackagethatconsistsoftwomodulesforprokaryotictilingarraydataanalysis.Thetranscriptgenerationmoduleworksonnormalizeddatatogeneratetranscriptionallyactiveregions(TARs).ThefeatureextractionandannotationmodulethenmapsTARstoexistinggenomeannotation.Thismodulefurthercategorizesthetranscriptionprofileintopotentialnovelnon-codingRNA,antisenseRNA,geneexpressionandoperonstructures.Theimplementedworkflowismicroarrayplatformindependentandispresentedasaweb-basedservice.Thewebinterfaceisfreelyavailableforacedemicuseathttp://lims.lsbi.mafes.msstate.edu/TAAPP-HTML/.
